Is it ever safe to sell gemstones?
I'm in the Hive area, currently have 13 sapphires gathering dust in my inventory. Will I ever find find enough treasures with round recesses to use them all, or is it safe to sell a few?

Welp, a few minutes after posting this those hive insects dropped 3 more, I'm now with 16 saphires gathering dust. Selling some would certainly help get some upgrades earlier, but I'm afraid to find a bunch treasures later with enough space to insert them all and regret it.

Merchant sells necklaces and other stuff you can put your extra gems in for his special currency but it's a tactical choice as it's a boost in money at the cost of other cool stuff he sells, that's the interesting thing about this game, you can go multiple directions in how you want to optimise your playstyle.

To answer your question, i'd look at the tables of multipliers and would keep the ones that multiply the most and if I have more than 2 of the other ones I would sell the extras

Yes, if you don't plan to do a NG+ because its a speedrun for a ranking unlock reward. Or if you just need a tiny bit of extra money and have an excessive number of that gem color and no treasures to put it in.

Not sure which bugs you are doing but if you got more left or for future playthroughs the reason they're dropping so many is they have a really high sapphire drop rate when ammo/herbs/gunpowder and possibly resources aren't overriding them (aka if you have enough of all these almost every bug will drop sapphires. As far as I know they are the only enemy that does this in the game, though crows have a decent gem drop rate, too (but bugs are nearly 100% guaranteed if loaded up on the other stuff letting you get a hilarious number of sapphires).

Take notes on the notable combinations of high-end treasures.

Only red beryls and rubies are capable of forming cross-type trio of 1 square and 2 round holes, quartet of 2 squares and 2 rounds, and a quintet of 3 squares and 2 rounds.

Duo of any same types and trio of any same types are never a problem, so I won't mention.

Only Elegant Necklaces and Elegant Crowns are capable of forming quintet and quartet, and there are only 2 of each in the game.

The highest price an Elegant Crown can fetch is a trio of red beryls and a duo of yellow diamonds. Or all-different most expensive gems in 5 slots. I'd suggest you do the all-different ones instead, as they're easier and take no toll on one specific type of gems, and both combinations sell about the same.

So you need 2 beryls, 2 emerald, 2 alexandrites, 2 sapphires, 2 yellow diamonds for 2 crowns.

The most price an Elegant Necklace can fetch is a quartet of red stones. So 2 rubies, 2 beryls. In total, you need 4 beryls and 4 rubies for 2 necklaces.

So 6 beryls, 2 emeralds, 2 alexandrites, 2 sapphires, 2 yellow diamonds, 4 rubies for all of the biggest treasures.

Anything beyond these important key combinations are more or less fodders. Just save 3 same color round stones for trios, and 3 same color square stones for square trios, and 2 rubies and 1 beryl for a cross-type trio.

If you have more than 9-10 of any type, it's safe to sell some down to 7 or so.

you can sell at least 8 of your 16 sapphires without affecting anything in the rest of this run.

Hi you may want to read the guide from the legendary Shoobadoop about treasure
https://steamcommunity.com/sharedfiles/filedetails/?id=2956317077

The most notable thing is, the higher value gemstone should always be included for treasure combo, rather than to be sold alone. Ruby, Sapphire and Emerald are safe to be sold individually.

You don't need to 100% follow the guide, but you can briefly remember the Red Beryl and Yellow Diamond usage on which treasure combo just for peace of mind. I do left behind some Ruby / Sapphire / Emerald (4/4/2) just in case there are more treasure combo that use them.
I always do the treasures like this:

-Flagon 1 with two Rubies.

-Flagon 2 with two Sapphires.

-Elegant Mask with Ruby, Sapphire, and Yellow Diamond.

-Splendid Bangle 1 with Emerald and Alexandrite.

-Last Spendid Bangle with two Red Beryls

-Ornate Necklace 1 with Emerald, Ruby, Sapphire, and Alexandrite.

-Ornate Necklce 2 with Emerald, Sapphire, Yellow Diamond, and Red Beryl.

-All Crowns with Emerald, Sapphire, Alexandrite, Yellow Diamond, and Red Beryl.

-Extravagant Clock with an Emerald and a Sapphire.

-All Butterfly Lamps with Ruby, Sapphire, and Yellow Diamond

-All Golden Lynx with Sapphire, Yellow Diamond, and Red Beryl.

Mind you that I use the extended treasure map.

Once you sell that last splendid bangle at the specimen storage in the Island, you can sell the rest of your gemstones as you don't need to put them in any other treasure.

Can get more money out of the crowns if you change to three red beryl+two yellow diamond.

Get 108k instead of 100k.

I kinda like your choice, I see what you prioritize there. (As someone who only ever play new game run can easily notice it)

Again, everyone prefer different method. Other people may prefer entire different method than yours. There's really no true answer to the best way for treasure combo, because each method cater to different goal.

If you have an upgrade waiting, and you are desperate for it, and need the cash now, and selling them will allow you to get it, then sell them now.

Everything rolls over to next game so why not keep the gems? For that matter just keep the sellable keys as well so the player doesn't have to go look for them.

Indeed, I always play new game and try to get as many different color combinations to make each gem/treasure count instead of giving all the expensive gems to the more expensive treasures.
