Flagon (and combining treasures)
So I have the flagon, and several gemstones. I think they're worth the following:

Flagon: 4,000
Sapphire: 4,000
Ruby: 3,000

There are two slots in the flagon, however I've read somewhere that using two matching colour gemstones can increase the value more than using different colours. However, one sapphire and one ruby is worth more than two rubies. So in cases like this, which is best? One sapphire and one ruby, or two rubies?

The game progress toward the end, will have tons of (more than 15 literally) Ruby and Sapphire. You should always insert any Ruby or Sapphire for 2-slot and 3-slot treasure, since their multiplier will never be impressive. The 4-slot and late in the game 5-slot treasure is where you should insert the high tier gem such as Yellow Diamond.

I have found different colors give that multiplier bonus... I have never tried all same colors, but I have tried 2 of same... it's not worth it.

Only way to get 100,000 on crown is different colors

Until you sell it's not gone. You can exchange gems at any time. Experiment

The one that gives the most money,

Also, you can see a chart while checking putting the gems that tells you the combination values, usually all gems being the same color offers the most. (its just that Rubies are pretty cheap)

The only exception being the Crown which is worth the most when it has all different gems.

The info is in the game. Press shift while in the gem menu.

The Tl;dr: Always 5 color combo for crown
Treasures with a high base value: same color. If it contains both circle and rectangle slots, use red (same color bonus).
Treasures with low base value: whatever you have left.

Do not look for what gives the highest selling price, but what gives the most value (i.e. the highest multiplier).

Rubies have the lowest value so a 2-color combination will probably be worth more. On the other hand, 2 yellow gemstones provides more value than 2 different colors but yellow gemstones are harder to come by.

Alright, thanks folks.

I found out there's not much difference anyway.

1 sapphire + 1 ruby = (4,000 + 4,000 + 3,000) * 1.1 = 12,100
2 rubies = (4,000 + 3,000 + 3,000) * 1.2 = 12,000

I'll put the chart here for further reference:

2 different colours = x1.1
2 matching colours = x1.2
3 different colours = x1.3
3 matching colours = x1.4
2 pairs of matching colours = x1.5
4 different colours = x1.6
4 matching colours = x1.7
3 and 2 matching colours = x1.8
5 matching colours = x1.9
5 different colours = x2.0

Just look at the multiplier to see which combo is giving you the best value. I'd generally save my more expensive gems for higher value treasures with more gem spaces to maximize value.

If the multiplier is higher, but the selling price is lower, how is that a good thing?

The Crown with 3 Red Beryls and 2 Yellow diamonds is 108,000 with the 5 different colours it's 100,000.

Because the rarity of the gems have to be taken into account. Generally, the higher multipliers require multi-color combinations, which mean you can really screw yourself if you stuff all the high rarity gems into the cheap sellables just to extract all the value out RIGHT NOW. By the end of the game you will have dozens of rubies/sapphires, and almost no yellow diamonds. Stuffing the low rarity gems into low value combinables early is the best route, even if you get "less" money from each individual item, the additional value from the higher gems will bring you much further ahead in the long run.

Uh.. duh because you could sell the gems separately for net higher...

Ex. When you first meet the merchant you have flagon + 3 rubies + 1 sapphire.
Flagon with 1 ruby and 1 sapphire is 12,100 + 2 rubies totals 18,100 because you chose a lower multiplier but higher flagon sale.

Flagon with 2 rubies is 12,000 (lower) BUT +1 ruby and 1 sapphire totals 19,000. Picking the higher multiplier netted 900 extra doing basic math.
