I think it is canon. Because the story continues in the next game.

There is only one ending. But the sequel Memoria has a choice for ending at the end.

Whether choosing if Nuri stays as crow but keeping her memories or whether Nuri returns to her fairy form but losing her memories

As far as I can remember, she already lost most of her memories in both cases. The main difference is that if she stays a crow she will eventually become fully a crow in both mind and body so she won't need her old memories anyway.
