You still have to connect the controller *after* launching the game every time or you get screwed up button mapping. The configuration tool is pretty wonky but it should save your button settings, it just shows you the default ones again everytime you launch it.
But to be on the safe side, go to your game's directory, then open the folder savedata and delete UserCFG.txt to start your configuration all over. Launch the configuration tool (Not through the Steam client.), adjust your graphic settings and such, better not touch the button mapping settings (But do mark the option for the game to display controller inputs instead of keyboard.) save & exit. Now launch the game (Again, never through the Steam client, I dunno why it bugs out with this game but it just does.), connect the controller afterwards and you should be good. The game should now use the exact same default controls that the XBox360 version did.
