Does anyone know how to fix the damn controls?
I've beaten the game before with an XBOX One controller by plugging it in during the title screen, but this doesn't work any longer and it seems to be totally impossible to get the triggers to work as aim and fire for some reason... The config program just blatantly doesn't even work, if I change a setting and press Save & Quit it doesn't save anything, and it doesn't recognize the triggers as buttons.

Launch the game directly through BinaryDomain.exe in the game's install folder and not through the Steam client.

Well that made aiming work, but all controls are swapped to the exact opposite of what they should be, the X axis of the right stick is the Y axis and the A/X and B/Y face buttons are doing the opposite of what they should be doing, and the config program still doesn't save anything, not that you apparently even can change controller settings with it... I'd like to know who programmed this crap...

You still have to connect the controller *after* launching the game every time or you get screwed up button mapping. The configuration tool is pretty wonky but it should save your button settings, it just shows you the default ones again everytime you launch it.

But to be on the safe side, go to your game's directory, then open the folder savedata and delete UserCFG.txt to start your configuration all over. Launch the configuration tool (Not through the Steam client.), adjust your graphic settings and such, better not touch the button mapping settings (But do mark the option for the game to display controller inputs instead of keyboard.) save & exit. Now launch the game (Again, never through the Steam client, I dunno why it bugs out with this game but it just does.), connect the controller afterwards and you should be good. The game should now use the exact same default controls that the XBox360 version did.
