I've seen this problem too. I also had input issues using an 8bitdo ultimate c wireless controller on Steam Deck. Moving the left stick seemed double my movement even on the start screen. I've never had that problem in any other game. A Xbox series S controller worked so docked play is still possible but that's when I saw the random pausing issue.

Here's hoping Sega monitor this forum and get past the Denuvo, Epic and pricing threads to pick up on bugs too.

Disabling Steam input solved the 8bitdo controller problem on my Steam Deck. I had hoped it would fix the random pausing but it didn't. Controller support on this game seems buggy generally based on my experience. It works on handheld mode with no issue.

Strangely, I had this happen when I first run the game on the Steam Deck with an XBox 360 controller, but on running it a second time with the same controller, the issue was gone. I have no idea what I did to change it :/ .

I've been using a Xbox series S controller and the game will pause after coming in from a bonus stage and will also sometimes do it when loading in to a zone in general.

It didn't do this at all the last time I played, but it did it the first time.

I have a theory it’s a result of the game detecting two controllers. I think it was intended to allow two players to sync up when they are ready to start. I haven’t fully tested this, but I find this happens when I am playing multiplayer or have two controllers plugged in. I’ve noticed the times it happens, my controller is being registered as player two. Can anyone else corroborate this?

I had DS4Windows running while running Superstars and it was pausing randomly. Turned it off, boom issue gone. There is some kinda truth behind that for sure.
