First of all, they are of course more difficult and the bosses have a new harder variant. Each Super Frenzy level will also give you some kind of penalty to make things even harder.
Now it gets a bit complicated. When you beat a Super Frenzy level with a weapon type for the first time, the boss will drop an improved heartstone, otherwise they'll drop two corestones. 5 weapon types x 5 superfrenzy levels makes for a total of 25 improved heartstones that are obtainable per region.
Then there are proto-weapons. Forging a proto-weapon will cost you corestones. You can attempt to beat a super-frenzy with a proto weapon, if you fail it will break and you have to spend more corestones to repair it. If you succeed, the proto weapon will be imbued with the power of the boss.
You can do both - getting the heartstone and imbuing the weapon in the same run, but these can be seperate as well. Once a proto-weapon is sucessfully imbued you need to "finish" it by paying with imbued heatstones and corestones. the weapon will then be at level 10 and you can upgrade it to 12 by expending more heartstones and corestones.
There are also now gems in the game and on of them, the teffresence container, will act similar to a proto-weapon. You put these into already existing level 9 weapons and then you have to beat a boss on super-frenzy. If you succeed, the weapon will become level 10 and you can upgrade it to 12. Unlike proto-weapons, they do not gain a new power, nor can they suffer breakage.
