My preference is the Aran as base ship; the Springblossom or Vidar as fighter and the Ketana as my troubleshooter.
There are no unbalanced ships in the Vanilla game, so you will always find something either bigger; faster; tougher; more agile; etc
All above is about personal ship for day-to-day businnes. When leading your armada it's better to go in some M2 (boreas?) and concentrate on commanding your fleet. And all fun is building your own fleet from ships of all classes, so in the end it doesn't really matter in wich ship you're sitting at the moment.
For M8, the Viper, is the fastest, and with a ship of this class, what your like is to launch the missiles and run away.
For M7, both, the Tiger and the Astreus Hauler are good options, specially whit beam weapons.
For M7M, the Cobra as general purpose missile frigate, and the Sirokos for boarding xenon ships.
For M7C, the Panther Raider
For M6 the Springblossom, it has hight speed and AAA turrets, and if your like more shields and more front firepower, the Hyperion.
For M5, the Kestrel, the Pirate Kestrel is best, but is hard to cap one.
For M4, the Solano
For M3, the Fenrir or the Notus Hauler
For M2, the Boreas or the Tyr
For M2+, the Kyoto, or the I is you cap one.
For M1, the Raptor is the one that more fighters can hold, but all Colossus variants are also good.
For TP, the Ocelot, thnaks to it speed is the best for the taxi missions.
For TS, the Hayabusa, good balance between speed and cargo.
For TL, the Mamoth, the Atmosferic Lifter is best, but you need to cap it.
For M0, I'm not have favorites, the Aran is really slow and unarmed, but have a great cargo bay and a dock for others capital ships. On the other side, the Valhalla has a lot of firepower, but only can jump to sectors with a jump beacon. To move it to any other sector, you need to dock it in the Aran.
M4: solano, the only viable one
M3/+: lot of choices, every ship is different
M6/+: every ship is unique again, there's hardly any useless ship except for osprey maybe
M8: auster hauler
M7: thresher, tiger, pather and agamemnon
M7M: cobra for general purpose, sirokos and aquilo for their specific purposes
M7C: griffon is the only one worth using
M2: oh boy, lot of choices, every single one of them is worthy except brigantine and K
M2+: megalodon, xenon I, valhalla
M1: xenon J, odin, wooden, raptor, colossus/shuri
TP: ocelot
TS: hayabusa or drake
TM: chokaro for its cargo space
TL: atmospheric lifter
My fav?
Xenon LX for its stupid smooth handling and PBE
Griffon for ionD capping
Tiger for large scale fleet combat personal ship (I even overtuend it with pandora crates)
PX/P for mass production, especially P for its figter level turning rate
Odysseus for missile immunity, Boreas for support POWER, Akuma for ionized flak
Odin for its style, Shuri for its...why not
Aaaaannnnndddd of course, Xenon I for the ulimate dealth machine.
As for OP ships, there's not a single capital ships that can defeat more than 2 ships of the same class, in AI's hand. Fighters, however, are meant to be mass produced so please bear the price tag in mind. A 2M M3 is not gonna win against a 6M one. Overall I suggest don't camp inside a good ship for the entire game, experiment, try out different ones.
Other fighters: Yaki M3 Tenjin - Still fast and extremely well-armed, can cover each other with side-mounted turrets.
Explorer / M5: Split Jaguar or Teladi Kestrel, it's all about speed.
Personal Corvette: Split M6 Heavy Dragon - Fast and high weapons-energy, can mount ion-shard-railgun; Boron Heavy Hydra - Still decently fast, looks pretty.
AI Corvette: It really does not seem to handle these well... Paranid M6 Nemesis seems decent, good turret coverage.
Frigate / M7: Split Tiger & Panther, Teladi Shrike (it might be slow, but a lot of destructive power for its price. Needs Gauss-Cannons.)
TL: Split Elephant - Suprisingly fast for its class, can serve as a great carrier / mobile home-base.
Trade Transporter / TS: Pretty much anything that ain't too slow or too small. The Split Drake & the Paranid Snotra maybe?
Destroyer / M2: Teladi Phoenix, Split Python, Boron Megalodon - Would add the Split Pteranodon, but how the heck does anyone ever get it fully equipped?
Bomber / M8: Split Viper's speed makes it a great choice
Carrier / M1: Rarely using these, but Teladi Condor seems fine.
TP: Split Ocelot and Teladi Geochen - Shame that these are just TP-class and thus doomed to have miserable stats, they look awesome.
TM - Yaki Chokaro, Split Boa
I totaly disagree with that coment , the Argon Griffon sentinal and the Spring blossom are totaly unbalanced.
The Griffon has a small hit size like all the other drone frigates but the shielding and fire power of a combat frigate and more speed than some corvettes , i can take Xenon Q's 3 to 1 without launching a single drone. Were as all the drone other frigates have shielding comparative to a TL class ship , an lets not even mention the poor Terran Maccana with its ability to only equipt Electro Magnetic Plasma cannons.
The Springblossom is a corvette with speed comparative to some M5 class ships , it has a stonking 2000 units cargo bay and on top of that can equipt flak style weapons . You may argue that for this it looses shielding , but something has to actualy be able to hit you in this ship for that to matter . The only thing that gets close is a missile frigate spamming you with flail barrage missiles and jumping to gates i the same sector soon runs them out of missiles.

I accept those ships have advantages in some areas but would argue that they are not so unbalanced that they actually can be seen as 'kill everything' any more than any other fighting ships in X3. Part of the fun of X3 is piloting a variety of ships and I've tried them all.
I do like the Springblossom mainly for its speed and hold size. Great for trading and running but can pack a punch if needed. But it certainly is not my favourite ship. For general all rounded usefulness I do like teh Ketana.
As for the Griffon... well I never really got into using it. I'm not a big fan of firing missiles and using drones... I sell the missiles usually and the drones just never seemed that cost effective compared to other options... though I must admit to not really trying to make good use of them:)
I tend to use any that I can salvage... I have tried selling them to buy Hybusas eventually but the way I prefer to play these days means that I don't really need the heavy sheilds so often :) Now that I think of it I have yet to find a Hyabusa abandoned! Maybe they are unbalanced? ;)

Well, there's missile boats, and then there's the Skirnir - which, if I'm not mistaken, is Old Norse for "HAHAHAHA SUCK IT EVERYONE WHO ISN'T ME I WIN ALL THE THINGS". I firmly believe it could even beat Bruce Lee in a fight.
