Factory ships
Will they run at full speed if I don't upgrade when I buy them?
Do they fill there cargo bay to total capacity if not bought that way?

Your TL ship(s) can't operate as sector traders. They can't dock anywhere other than an HQ, ED or MO. The best way to use them is to either build your own complexes OR (and I've always used them this way when completing Xtreme Trader) jump to different sectors in heavy trading regions - such as the Argon core sectors or around Queens Harbour or Pontiflex Seclusion or Menelaus' Frontier - look for factory building missions and build, build, build. Every time I've completed Xtreme Trader (the long way) in AP I've done upwards of 300 factory building missions massively boosting sector economies and creating mega-sectors with 50-60 stations. Sector trading is the key to completing Xtreme Trader so it helps if there are 'unlimited demand' sectors. I will usually have a separate TL docked at a 'super shipyard' for every race e.g. Heaven's Assertion or Queens Retribution and also have a 'runabout' TL to make trips to other shipyards when the factory isn't for sale at a 'super' for example Low-yield Sidearms Factory. Obviously don't pilot the TL's yourself - remote call them. And never send a TL to Omicron Lyrae unless you're also in the sector.

I'm Sorry I meant TS that is assigned to a factory with no speed or cargo bay upgrades.

If you want to assign a 'Commercial Representative' and 'forget it' then it's best to train up your CLS pilots to Logistician level first. Plenty of guides available detailing the training process.

They have trade 1 and trade 2 and no upgrades to speed or cargo bay for the factory they are assigned to.

Unfortunately Trade 1 and 2 won't get the job done. First thing to do is buy a few Argon Discos. Equip them all with Commodity Logistics Software Mk 2 and Navigation Command Software Mk 1. You should also max out their speed and handling.
Open the CLS menu and create a new waypoint (do this manually). The best route is the Argon Prime sectors. First waypoint the Trading Station in Three Worlds, select dock at station. 2nd waypoint Antigone Memorial, then Cloudbase South East and finally Cloudbase South West. Have the same dock at Trading Station command for each waypoint. Then save the commands as a File. Press the Esc key but don't exit the CLS menu, hit the Start command and you ship will begin its training. Using the saved File add the same instructions to every Disco you bought.
Do something else and wait for the pilots to raise to Logistician level. In the meantime find out more about training up CLS pilots and how to use them.

I don't want them to do anything other than pick up energy cells and bring them back to the station that they assigned to.
All I want to know is do they have to have to be maxed out on there speed and the cargo hold to go fast and fill there cargo hold.
I don't want them to use CLS.
