What I noticed was that when you change the size of a ware, say from L to S, it actually only changed it to M in-game. So maybe you need to to change the size of the jumpdieve from XL to S, which might have an effect in game.
I remember that when I changed ware sizes and prices I did have some problems where it didn't register in-game, unfortunately I can't for the life of me remember what I did to fix them... It might have been that I was changing the prices in the wrong TWareT file, since there's 1 for TC and 1 for AP).
If you'd like, I could link to a version of the dockingwarefix that I modified to revert most of the ware prices to their vanilla values (as well as changing the sizes of scanners and jumpdrives back to normal).
I cant even find the cat that has the Xl jump drive presented in the game. I've gone through them all now and set them to S. No luck. I dont get it.

which is the cat and dat files that I used to change stuff in my game. It's pretty small, just the little addon that the xrm devs made to change the size of the docking computer, I've just changed the prices and sizes of various ship equipment to their vanilla equivalents (or at least close to). If you want to change the prices or sizes or whatever you just need to open the cat of those 2 files in X3 Editor 2, double click on TWareT, open it in T File Editor Mode, scroll down to whatever item you want and edit to your heart's content :D You then apply this as a "fake patch" by placing it in the X3AP directory which in my case looks like this: (C:\Program Files\MODDED X3 DIRECTORIES\X3 Terran Conflict XRM\addon). You then rename the 2 files as the highest numbered ones in the addon folder, so if you have 01 to 07, then these two will be 08.
Alternatively I'd suggest you go to the main XRM thread on the egosoft forums, scroll down in the first post till you see "Docking Computer Ware Size Fix for CODEA", download that and install it in the same way as described above. The only difference is this one does not have the changes I made to prices, etc, so if you want to only change the jumpdrive size and nothing else, then you would be better off trying that one, since mine has changes in the prices which would be annoying for you to have to go and change.
One thing that I noticed, was that you have to set the size of ship equipment to be one lower than you want it to be in-game. So for example my jumpdrive size is "small", that's because for some reason, setting it to small will make it the next size up in-game, so it's actually Medium sized. Similarly, if you want something to be "small" sized, then you need to set it to "tiny". That definitely confused me at first.

Really what I'd recommend you do is instead of using my file, download the Docking Computer Ware Size Fix for CODEA from the XRM thread on the egosoft boards and edit that, since then you'd have more control over what you change. As for game balance, it's really up to you, I had gotten pretty frustrated by how expensive all the equipment I usually began a game by buying was in XRM, so looked at their prices in the Vanilla game and changed my XRM ones to be the same. XRM is kinda designed to give experienced players more of a challenge (as well as add a bunch of cools stuff) but I felt that some of the price increases were just there to make it more of a grind than to really challenge the player.
