Is vanilla AP spawn them at new game start? Can i use it to overtune my ship?

Yep. So, assuming you're playing Dead is Dead, you have to get monumentally lucky at the start of the game to discover the crates OR wait until you've completed Dead is Dead (the engine tuning won't help much for that) and then you can turn off DiD, save game and use the All Seeing Eye script to find the crates, take a photo, then reload your save-game.

I generally hold off picking up the crates until I'm ready to purchase ships for the push to Xtreme Fighter. My Boreas and Skirnir benefit most from a bit of extra tuning.

On game start 8 spawn randomly in pirate owned sectors and you can get more from UFJD expeditions.

As has been stated they are best used on your favourite player ship. So my Kyoto can hit over 360 m/s and turn on a dime.
