Yes they do spawn at a very low rate, think its 3%. Amd yes you can increase their chance by modding them in, but then I wonder what the point is, you can just use cheat pack and spawn them or directly overtune your ship.

In any case if you want to increase the chance here it goes:

Find and extract the file 3.08 Sector Management.xml in the \addon\director folder. Scroll to line 248 and there you will have 4 entries that contain chance= with a number

The simplest way is to just decrese the chance for nothing to happen for that change the 95 to anything lower in

<set_value chance="95" name="this.temp" exact="42"/>

Note that these are not (true) percentage values, what it does is take the highest number and compare it to the others. So if you have 2 entries with one chance of 1 and the other with chance of 2, means 1 in 3 times the first will trigger. So lowering the 95 to say 1 would make chance for pandora crates go up to around 20% for tunings, 30% for ruder and 20% for PAL.

I just use a Kyoto/Aran with 2 TMs full of kestrals and use the explore system command.

Also they spawn outside the system radius:

Some of these creates only show up when they are in range of an advanced satellite. I did the "Bing in 10 Kestrel and have them scan the sector". That does not work. I spotted a crate when my advanced satellite network was deployed, after I had scanned the sector. Now, having spent a lot of time to scan all the pirate sectors via Kestrels, and then find out that it does not work, leads to looking for scripts :P

There is a script that'll place an advanced satellite on every crate flowing in space, "ej-findwares". You install/run that script, note the crate coordinates, uninstall the script and reload an old save.

Or you could just renable the advanced scanner used in the shady business plot

I couldn't get the ej-findwares script to work. Is it outdated?
