He recommends you to use Steam Input which emulates an Xbox controller, you can enable it in the Controller settings in Steam or in Big Picture Mode. In case the game doesn't support the D-Pad you can also bind the analog stick to the D-Pad.
He recommends you to use a fan port of the phone version instead since it should support your controller better, I think that version is also slightly more updated.

For legal reasons it doesn't come with the game assets, you need to copy that from your steam folder.
"How to run on Windows: Take the Data.rsdk file from your legally purchased copy of Sonic CD (2011) and place it in the same directory as the .exe file. Copy the folder videos/ from the Steam version (if you own it) into the same directory and videos will play."
If I understand it correctly you need to run RSDKv3.exe in the SW folder
