Do you earn Trading Cards if you play the game with mods?

I should be getting a Booster pack, I've played the game with Synergies mod and the Chunky dungeon mod for several hours, but I'm not getting any cards since.

If your steam says you are playing then yes, you get the trading cards :)
But if you have alraedy collected all the possible cards that can drop while playing then no, you won't get any more cards (even playing without the mod).
They will just drop randomly when you are online.

if you have collected all your cards already you have a chance to receive a booster pack everytime a user crafts a badge for this game.

The chance increases based on your STEAM community level.
OP is level 11 so his chance is pretty small when compared to a level 30 or 40+ user.
