If the issue is that you want to delete the file, then if it is a workshop item you simply have to unsubscribe from it. If it is not a workshop item you will have to locate the file and delete it.
Hopefully this addresses the issue, if not, could you provide some more details about exactly what you are clicking on and what is happening vs. what you expect to happen.
If you could describe in more detail about ‘it messed up my windows’ that would be helpful for solving bugs and allowing you and others to have a better experience. It would also be helpful to know your windows version. As of now the application’s only interaction with the os is setting the program at the desktop level so I am confused about what you mean.

Windows does not let you delete files if the application is running or if the file is being used by another app. You can check to see if it is still running in Windows task manager. Fully closing steam and WA and making sure that they do not show as running in task manager should work. Also keep in mind that uninstalling apps via steam does not delete every folder related to that app.
Wallpaper Alive has no control over your own ability to delete files - this service is managed by Windows.
If you tell me the error message when you try and delete the folder I will be able to help you diagnose the issue.
