Worked flawlessly for me. You have to manually transfer the save files though. Go to steam/usedata/(long #)/57400 and transfer everything in the 57400 folder to the folder 200260. 57400 = normal Batman AC, 200260 = Batman AC GOTY

If you want to transfer save games from the non-steam version, I think I can help. I originally played with the retail CD version and bought the steam version to get the DLC cheap. The problem is that Steam doesn't recognize the GFWL save games but you can get it to work.
1. Turn off steam cloud for now.
2. Start two new games in the steam version and exit.
3. My save game was in program files\steam\userdata\2809972\200260\remote but yours might be different. Search the userdata folder for save0.sgd to find it. The filename will have your GFWL id included.
4. My retail CD save file was at Documents\WB Games\Batman Arkham City GOTY\SaveData\e...\save0.sgd Rename this file so that it is the same filename as one of your steam saves and copy it over, replacing the old.
5. It should be that easy but Steam won't recognize the file. You will need to download a hex editor (I used a free one called tiny hex editor). Erase the first 4 numbers so the file starts with 6C 76. If you compare to the steam save, it starts the same way.
6. Go up one folder and erase remotecache.vdf or else you will get a corrupt file warning in the game.
7. Start the game and cross your fingers! When I continued my game, steam went nuts giving me 11 achievements at once (there should be more but I don't really care).

Don't modify or move your original save game in case you screw up! Modify a copy!

Snizzak's solution worked for me. I, however, lost some of the recordings in the characters' bios. More specifically the tapes from Strange.

xXx420xN05C0P3SCRUBK1LL4xMLGxXx solution (post 2) worked for me. I had steam cloud sync on for both and used the same GFWL account, if that makes any difference.

I also played the retail version, but bought the GOTY since it was $5 , cheaper than just getting the missing DLC. Were you able to just activate the GOTY key on your same windows live account and have it upgrade automatically?

I might try the save game hex edit, but then again I might just start a new playthrough to go for all the achievments.
