I tried that, I was looking more for a console command strategy for resetting to the beginning of the encounter, flagging it as beaten so the story would progress, or going back to a previous checkpoint.
Along the way, I discovered that there are no local copies of the save, either in the WB Games folder in Documents, or in the Steamapps folder, both of which are listed on various sites based on game version (Steam GOTY, in this case).
I tried starting a new game and it would just load to a black screen, the bugged save would load (to the bugged screen), but now I couldn't start a new game. I uninstalled the game, manually deleted any remaining folder structures, and redownloaded it again, which didn't help.
So a few minutes ago, I did one last thing that has absolutely no reason to help. I disabled the DX11 features. Game started working again immediately. I can start new games, and the Clayface encounter returned to the first stage and allowed the fight to happen. I should note, the DX11 features were turned on when I originally fought him (and for large portions of the run prior to the encounter, though they were not turned on when I had started the run initially).
