You can't drop a swapped save file onto empty save slots. There needs to be some minimal progress for the swapped save to rewrite. Start a new game on the slot you were playing, skip to Catwoman's appearance, then quit. Now you can drop your swapped file from the cloud into the Remote folder and replace that 0% progress:
Steam \ userdata \ Steam User Number \ 200260 \ remote
Slot 1: save0.sgd
Slot 2: save1.sgd
Slot 3: save2.sgd
Slot 4: save3.sgd
Then test the game, let us know your results.
Is Steam Cloud Sync active both on the Steam client, and on the game itself? For the game, select game in Library, right-click Properties > Updates, then click the box that reads: Enable Steam Cloud Synchronization for Batman: Arkham City GOTY.
For the general Steam client, from the upper left client window corner click Steam > Settings > Cloud, then click the tickbox that reads: Enable Steam Cloud Synchronization for applications which support it.
