In the original The Matrix script, the machines were using the humans for their brain power, not their bio-electricity. Before executive meddling, that is.
Not that worse than shooting soldiers with the nanite rifle in red-faction. At least here there is no waste in materials
I think you might enjoy an anime called Blassreiter.
The main character, and a lot of the supporting cast, are humans converted into nanite composed beings called Demoniacs(named after their demonic appearance).
They can never go back to being human, as there are no human cells remaining, only nanites.
And the Vatican, NATO, Russia and China are actively hunting them down to avoid mankind going extinct to the nanite plague.
Why are the Vatican involved as well?
Symbolism, "demons" vs the faithful "exorcising" said "demons", but also deeper reasons...

Reinforced and enhanced with nanites it could get even better. Now imagine thousands of human brains enhanced with nanites, all linked up to form a giant data center spire.
Our AI protagonist could salivate at the thought of that much compute close at hand...
