but now some crew members are missing from my planes. They appear grayish (their portraits are blacker, it would be more correct to say) and their positions on the plane are empty during the course of the mission).
Yes I think so. You can force them to appear by selecting them with the shortcut (instead their portrait) in another part of the plane other than their station.
Just started experiencing this too. I've never seen this happen before. I've gone into the game files and disabled the "UseCrewMemberHighlight" setting, but the crew still disappear. The biggest problem for me has to do with the Ball Turret Gunner, who doesn't seem to be fixed by the shortcut key workaround at all. The only way to access the Ball Turret is by entering the Action or Instrument View of another position and then pressing the numerical shortcut button for the Ball Turret.
Definitely not just graphical. It seems like clicking the crew members causes them to get stuck in a limbo state in which they are unavailable for commands, similarly to when they are moving to a new station.
Edit: Also, timeskipping doesn't cause them to reappear for me.
