Do you receive any errors or is the planning screen unresponsive?

(Hijacking this comment since I'm having the same issue)
For me, there are no game crashes/error messages with this issue. I just can't physically place waypoints on the map in the planning phase. I'm able to interact with the other map buttons (rotate, zoom, change level, etc), but when I click on the map itself to place a waypoint it will only change the level back and forth. If I load one of the default mission plans, the waypoints appear but I cannot place any new ones or drag the established waypoints to a new position.
Please have a look at our troubleshooting guide[www.ubisoft.com]. In particular from that guide, please make sure you've updated your graphics drivers and operating system, you've verified the game files (Trenchrat, I understand you'd already done this, which is great!), and you don't have any unnecessary background programs interfering with the game.
If it still doesn't work, please also see our compatibility mode guide[www.ubisoft.com]. In this case, we'd recommend running with compatibility mode for Windows XP.
Let me know if neither of those steps seems to solve the issue, and I'll reach out to some other teams to see what more I can find out.
