I have this theory, which I'm sharing with you to spark some discussion.
The game begins with Dante, the Manager, losing his memories and being saved by the Limbus Company.
This company was already formed before this happened, so the bosses knew what would happen to Dante.
We later learn that the company was formed to gather the Golden Boughs, though we don't know for sure what their purpose is, other than that we simply gather them, and others seem to be searching for them as well.
I haven't finished Lobotomy Corporation or Library of Ruina, but on the other hand, we know that District 12 doesn't belong to anyone, but the library plays a pivotal role in what remains of it.
My theory is that it's convenient that Dante lost his memories, and it was even done deliberately, since I think the Manager was an integral part of District 12, but maybe they don't want the other districts to know who Dante is. What the Limbus Company superiors want is to gather all the Golden Boughs to restore L. Corp.'s power. Perhaps it will help them create a more powerful AI, perhaps even give Dante ultimate power.
One way or another, I think once this happens, the company will be dissolved and probably all its members killed, unless along the way we find a way to stand up to the Limbus Company superiors and change their plans.

i'm pretty sure only the lcb was made to gather the boughs, limbus company as a whole has their hands in many different forms of research and missions, like the lce studying abnormalities and ego, and the lcd capturing distortions and researching them. lcb is just to collect the golden boughs.

I hear a theory that its biggest goal is to overthrow the Head. It has rich backers. Maybe Dias is 1 of them. Golden Bough is 1 of many goals. Getting & learning Distortions & Abnormalities.
