You need additional plastic bottles to swap the water around (never drink from them just put water in and out only), or wait until you unlock the tech tree for water storage.
Don’t do that, just make another canteen; one for dirty water and one for clean water.
Let me try this again:
Make two canteen.
Keep one canteen empty.
Keep one canteen filled with dirty water.
Make campfire; add pot.
Add three units of dirty water to pot; ignite.
Dirty water will become clean water.
Take empty canteen; fill three units of clean water; canteen is now partially-filled to 3 of 5.
Add remaining two units of dirty water to same pot; reignite if required.
Take partially-filled canteen and fill with two units of clean water.
Canteen is now complete with 5 of 5 units of clean water.
This reminds me of the 4 gallon in a 5 gallon canister thing from die hard

c2=canteen 2 fill with dirty water
boil dirty water (3) and put in c1

Then you need two pots too, and that’s too many steps for a two step process lol.
