To get around that, on Steam Deck, use any proton compatibility layer (experimental might be the best way to go). It will then download the structure folders of the "Windows" version on your Steam Deck and you will get your saves there.

Well when I first got the game on the deck it ran without any compatibility layer out of the box. In regards to saves, they are synced if the game support cross-platform saves, checking at steam.db you can see that there is 2 separate path branches for the cloud saves :

No, game config stays seperate for me, only the saves carry over.
