Minor Gods are picked for their unique techs, myth units and Gps, to fit a theme around the Major God, not because they are related.
Zeus gets Hera because Hera uniquely interacts with a single unit that no other MG can even make, because it is Zeus' unique unit (Myrmidon).
Same reason why Hades has access to Apollo and Artemis, but Zeus does not have Artemis, even though Apollo and Artemis are brother and sister, and their collective father is Zeus.
What she gets could be enough to compensate for being the only Greek major god to not get Haephestus and his plenty vault, all others get him so it would make sense the new one doesn't.
With a plenty vault her economy could be too OP.
She could also get access to Hera in the mythic age along with a new option, that way Hera gets more use too. Her one tech related to Myrmidons could always be rephrased to castle unique unit or something.
I also foresee there might be an overhaul in the future in minor gods once all factions have received an extra major god and a new minor god for each age.
Like possibly getting a third option, or maybe something getting switched out if it's more appropriate.
Persephone is also a clear choice for minor goddess and she would fit well with Hades.
I mean, Gaia is desperately in need of more fitting minor gods. Satyrs would have made more sense for her than the Behemoth, and automatons are just ridiculous for her, like the last unit she should ever get.
For the Greeks, there is a consensus that this fourth god is Demeter (most likely) or Hestia. With the one left appearing as a minor God alongside Persephone. But I would put a more popular God than Tyche for the third minor God, maybe Eros or Pan.
I really like the idea of Nyx for the Atlanteans, it makes total sense. Now that they mention it, it makes sense to swap Erebus for Iapetus in the 4th Age.
As for the Egyptians, I never understood this obsession with Hathor. Ok, she was a minor God in the EE and was replaced, and people wonder why this happened, this being an obvious option. But there are gods more important than her, much more important, like Amun for example, who make much more sense as major Gods. As minor gods, I would like to see "Bes".
And I honestly could also see it happening that after each civ gets a fourth new major god alongside three new minor gods, that after that two minor gods get a major god version as well.
I mean the only restriction would be that they can't have themselves as a minor god and when there's more gods, that gap is easily filled.
There are various minor gods who could work well enough as a major god too after all, and might be more suitable for it if they are going to add more than a fourth.
For some they might really end up scraping the bottom of the barrel for it otherwise.
