Probably Kastor doing "purging of stratholme" in Lost Relics and Odin's Tower because they are defenseless and can be seen as genocide.
They might omit Gargarensis's beheading for being too implicating of gore, probably kill him off screen, or even more off screen where we never see Ajax doing the animation.
Might change Lost people and replace the Savages for the attacking Norse with something less "outdated", who knows what.

They could also correct some names because there are couple plot/faction mistakes that make no sense in context and relation to the scenario which would be welcome.

They might scale down the Lampades and Valkyrie model to pack less of meat in the torso.

Some of the art for the minor gods will definitely get remade or touched up to be covered.

More likely that it's as moddable as AoE3 is, given that Retold rebuilds AoM in the AoE3 engine. Even if the engine of original AoM and AoE3 are similar, they aren't identical.
IDK how moddable AoE3 is, if at all.

Vanilla aoe3 is moddable given the rise of Wars of Liberty and appears not difficult.
But vanilla aom still is more moddable than that with the Star wars, warcraft, lord of the rings mods :)
