I have noticed that "time spent playing the game" does not seem to increase much if you are not actively moving around and doing things. Like if you just sit there and wait around not moving for 30 minutes, that time is not going to increase pretty much at all. I think its that time which needs to be increased by 30 minutes to get rare finds to restock. But I am not 100% on that.
I was having the same issues. I would idle my character 30 minutes in the background while watching TV or something, come back and try to save scum rare finds with pretty much no luck with the shop having any different rare items or stock.
I started having a lot more luck when I saved right after hitting the store, did a bunch of stuff in game, then saved in a different block and compared the game time played between the two saves and made sure it was more than 30 minutes between them.
I dont think its affected by the "stop the event timer" option
