From what I understand, you want to duplicate your save file so that you can continue on one slot but keep an older save on another?
If so, your save files are located at C:\Users\<USERNAME>\AppData\LocalLow\Rundisc\Chants Of Sennaar
There are two files for each save slot, "journal_X" and "places_X" where X is the slot number (0, 1, 2). You can make copies and rename those files accordingly. You should disable Steam Cloud before you do so or it will put everything back to how it was.
I don't know why you would want to do this though. You can simply keep using the same slot, explore, revisit old areas later. Only one achievement is missable; if you want 100% achievements, beat the game without (very mild spoiler) rebuilding ALL links. This probably means nothing to you now, which is good, but remember this advice in 5-7 hours of playing it. You can then fully complete the game and obtain all achievements.
Other than that there's no reason to keep older save files around. Why would you want that?

A patch corrected this problem and now there's no missable achievements in the game.
Everything else is correct : there's no use for multiple saves in this game as you can't miss anything and/or can always backtrack.
The three slots are indeed meant to be used by several players. :)
Would you care to spoil me a bit on how it works now? I was under the assumption that you get to the ending and either achievement unlocks depending on whether you've done everything or not. This is quite typical for similar games, and it makes one achievement missable by such design. How did you make both possible on one save file?
Full disclosure I honestly care about achievements more than spoilers.
