Since there is only one save slot for whatever reason, we're basically borked. I wouldn't even try again unless you save prior to this area, maybe if you save at the boss fight it may also work. Just don't ever save in in this area just before final boss fight. It will break the game for you. Not worth it to restart from the very beginning.
The game is basically broken. We ran into a game-breaking bug and there's nothing we can do about it. I'm not upset at the Devs because they have been working on this for years and I understand what a difficult project it was. Unfortunately, not every endeavor is worth pursuing and this game is a prime example of that.
I got around this by using the load screen on my PC directly rather than in VR. Even though I had saved in the void when using quick save in VR, the game had autosaved at the beginning of the Nihilanth fight. So I loaded that autosave, and then quick-saved in the boss chamber, and now everything loads correctly from that save.
As aliennux points out above, this isn't entirely correct. Yes, you can only quicksave and quickload from the in-game menu, but if you open the in-game menu and then switch to the desktop (out of vr, or through the steam interface), you will get the regular game menu where you can save/load normally. You can even access the console.
One thing I did, though, was add a quicksave binding to my controller, so I don't rely on the autosave, and don't need to continually open the menu.
Edit: I finally got to Nihilant, and experienced the same bug. Games saved in the pre-Nihilant void crash the game, even when using the flat-screen menu to load a standard save. I did a hard save at level start, and it still crashed the game.
Good news is that quicksaving/saving once inside the bossfight will allow reloading again.
Guess the pre-boss void was a tougher boss than the boss itself XD
