There will be another flag right before the boss. So you can rest there, and it will respawn the monsters behind you. But since the flag is next to the boss, you can ignore them.
Also the respawns help you level up if you are struggling. Kill the monsters, rest, respawn the monsters, kill them again for EXP, rest, repeat. Eventually you'll get strong enough that you can kill them easily.
There will always be another flag later on in the level. So use your chroma elixirs to heal the party a few times as you seek out the next flag.

Also, I have completed the game at the intermediate difficulty using dodge 99% of the times.
There is no shortage of expedition flags in all the zones.

So what? Deal with it. It's not that hard to work with that mechanic. There are lots of potions and abilities that can keep your group alive.
