Kaya has the spirit of Oto Tachibana Hime inside her but not a straight incarnation of her
Iori has two different endings, even though the game it'self has three +a. One is available in the first play-through where he would defeat the last boss and save a kidnapped Kaya, it ends with him returning to their normal life. The second ending is only available from the 2nd play-through on wards, where he would challenge saber to a fight to the death style duel as he realizes that he is someone who is truly living by the sword and is like a demon of the sword just like Musashi was. Iori would die in the duel but satisfied with the result, Saber would destroy the Waning moon cup and fades away before Kaya would come running to find them.
(To clarify a few things; both Saber and Iori had agreed on destroying the cup before they acquired it, Saber's wish was also essentially to meet someone who would truly understand him and vice versa. Saber did not object to the duel as he understood the importance of it to Iori and also shed tears for him before destroying the cup)
All in all I would say it's some what mirroring the original endings of F/SN.

Iori is just extremely neutral, he's also a anti-shounan in the sense where he's a observer only instead of someone who wants to be "involved". Transient to a fault even.
