Cannot start first Dr. Nefarious Boss Fight

Having problems. Cannot trigger the battle between Dr. Nefarious and his ship basically right as the game starts. I cannot progress any further, the game objective tells me to go and fight Dr. Nefarious, but the waypoint tells me to go past his ship and cross this chasm that is impossible to do so. The ship doesn't start attacking me, and he won't start talking.

Not sure what to do at this point, started a new save, reinstalled the game.
