First, open the controller settings:
• This should be done in the App/Software view (not the Big Screen mode!)
• Click on "Steam" in the upper-left corner of the app/software.
• Click on "Settings" in the dropdown displayed.
• On the left vertical row of menus/tabs, click on "Controller"
• Leave that window open in the background and return to the Steam app.
• Launch the game
• Play like always until the problem occurs.
• Once the problem occurs, pause, ALT-Tab out of the game onto the Controller settings menu you left open previously.
• Click on "Begin Test" right of "Test Device Inputs"
This will open a default schema of your controllers.
• Try using X and O (circle) on the test.
If there's some issues with your controller (hardware on your side or software on Steam's side), you might see the triggers value (bottom of the Input test window) change values.
If anything else then 0 next to "Right Trigger" or "Left Trigger, then there's something wrong with your controller or with Steam's driver. If the values doesn't budges at all, then the problem would be in the game.
But after killing the software and some trouble with windows recognizing the controller via Bluetooth it finally worked out. I just bring out the software when I'm actually emulating the Switch now.
