Since coral is psychically linked, it might just be responding to the feeling of nearby Coral being in distress and jeopardy.
Because the relationship you have is servile, and in the third ending you don't get to know them instead you bond more with Ayre. The Vespers are the de-facto leadership of Arquebus on Rubicon. V.II Snail has a god-complex.
Because you and ALLMIND kill them.
Which one? In one you kill Carla/Walter/etc. to stop the ship. In another you kill Rusty/Ayre to have the ship impact. In the third you fight ALLMIND/Iguazu because they want to mind-slave the Coral(and everyone else by proxy)
Kate is just ALLMIND. Her mech data is hidden in the analysis part of the arena and she has the same voice actress as ALLMIND. ALLMIND is also the AI that the PCA listen to, so she warns us ahead of time to use us.
