You'll get all your "important" core weapons and AC parts on your first playthrough, with the follow on playthroughs giving you some new option varieties to tinker with.
Some missions have loot hidden in them. Do any of the optional decision missions have loot hidden in them that you would miss if you chose the other mission?
The only mission that has loot in it that is exclusive to a particular set of choices is part of the ending only unlocked with NG++
Not that I've seen/discovered myself. Most optional mission are "Hiding" extra Combat logs in the form of different MT/AC encounters that you'll need to collect multiple batches for to unlock whatever that Pilot Rating level gives you.
The only one I can think of off hand that may be affected by such a decision is the Chapter 3 mission Tunnel Sabotage vs. engage the Cataphract as there is an AC item in Tunnel Sabotage. I don't think you even get a Decision marker for that mission until your second playthrough anyways.
You will definitely not miss out on anything. Most of your gear gains are going to be picked up through playing the game and what NG playthrough you're currently going through. The "Decision" missions aren't going to affect you in any meaningful way.
