In your situation, the Crate had all its slots filled, so the Crusher could not output to it. When a Workstation cannot output, it restarts the production WITHOUT consuming the input resources. Since the Geodes can contain a bunch of different things, it's best to just let it spit out on the floor or into a chest (since it has more slots than a Crate).
In my tests, I found that this slowed down geode crushing substantially, but with multiple crushers, this became a non-issue. I'm not keen on testing this further or with other inputs, but I can confirm it's exploit-y at the very least.
