As for the formations, by now I use the D up to zone 180, then the S up to Zone 230, and then again the D.
Geneticist is the kind of job you don't just keep buying because you can afford it, you want to stick to a manageable breed time.
I fired some of my geneticists. I didn't have to fire many to get the trimps to complete a breed. The fired trimps help with breeding so its not really a loss.
I sometimes start with no formation and then go to heap formation when they are burning through my health because this quadruples my health, filling my progress bar. I then let them burn through the remaining health while taking loses themselves. That's why its important to have a reasonable number of geneticists so that you don't get into a 30 minute breeding session. At one point that's what I had. Its good for an achievement, but that's about it.
I'll just add that the strategy from your last paragraph is something we've come to call "stance dancing" or "formation dancing". The full setup is to start with D, then switch to X on low health, then switch to H on low health. This lets you extend your progress slightly more efficiently than with any individual formation, but requires active play. It's by no means necessary, but can be helpful in certain situations.
Its not much fun to sit here watching the screen while 12 minute repopulation takes place. If I surf the internet its easy to miss what happens when I have repopulated. So right now I've got 566 geneticists and battled with them once. They plowed through half a line very fast and then died very fast. I'm thinking I might add another 100. Hate to think how long that will take, but it should make me a lot more invincible.
Is this how the game is supposed to work or should I just start another daily challenge? i know I'll earn some permanent progress with all the helium I've connected but i do like to push the boundaries with this type of thing. I could add another 250 geneticists. I have a kitchen timer. I could do something else and set the timer. Will that plow through a bunch of levels and take me someplace? Which formation would you start with? I know you said, "start with D, then switch to X on low health, then switch to H on low health."
I think I probably won't have any time to think.
Other thoughts...
Example of worthwhile things to achieve. Lets say I get a permanent 5% or 10% bonus. That would be worth waiting 45 minutes.
Do traps and the unemployed make for quicker repopulation? I fired a lot of genetisists which created a lot of unemployed, but I don't see them anywhere, Are they around somewhere for a prolonged period helping my trimps to repopulate?
I don't remember at which point you're supposed to forget about buying shield block but you may have reached that stage.

So yeah, you're long past that stage... I have a suspicion that this change alone of not buying block might have you on a vastly improved next run.
I dearly enjoy this game, but there's loads of spots where you've been doing something one way for a while, and if you don't change you waste lots of potential every run till you figure out what you're doing wrong.

Despite my warning, I believe this game is best enjoyed when you are prepared for what's coming, or when you have an idea of when and what your next big unlock is.
And on geneticists in general, you will have diminishing returns adding more of them beyond what your breed speed can handle. Ideally you don't want to go over 30s (later 45s) except under some pretty specific circumstances like first clears on Spires and such.
"You should almost always do a daily challenge if there is one available that doesn't have terrible penalties. (Edit: With the addition of the Life challenge, this is no longer entirely true. Life gives a substantial helium bonus and is often much better than the available daily challenges around zone 100. In general, with the rebalancing of Helium challenges, daily challenges are probably not worthwhile until near zone 230. With daily challenges affecting heirloom recycle value, nature token and dark essence gains based on helium modifier, you could do some daily challenges before zone 230, but don't rely a lot on them until later. Most stuff described in the challenge reward doesn't have much of an effect until later on.)"
