You needed to have created a 4th city before all the land was taken up before that point. Those planet expansions buffs create x4 spaces when used on unclaimed land. I usually buy at least 3 of those and a nomad camp before burning food on other bonuses from the point shop.
Usually an expansion first to get some breathing room, drop the 4th city, then go back to buying the planet buffs.
But if the entire planet is filled up and there are no empty nodes left?
The little widget that expands the planet will only expand CLAIMED territory.
But how do you mark territory for "unclaiming" inorder to create space between cities that have none?
If I understand the OP correctly, every patch on his planet is within the claimed area of a city and it's just "flag to flag" for every space.
