There are several fish like this in the 50-130m, but Bonito is the first one most people notice cause of that recipie.
When it does spawn, it usually does so at the same time as the small red whisker fish. And several pairs of Atlantic Bonito will spawn through out the area (about a dozen or so in 6 pairs maybe).
When they do spawn, you can also try catching them all, then ducking into the ship wreck or Fish man Mural cave which can make certain non Large fish respawn.
Definitely let them breed in the fish tank when you do manage to find them.

Not sure if intended or not. I think there is some luck involved in what spawns and what doesn't spawn...I've messed around with save scumming a bit.
Just try to plan by having a fair stock of what you might want later in the farm, just in case something disappears.
Along the lines of what Jeff says, whenever you see the spotted jellyfish and the barrel jellyfish (two kinds that can also vanish for days on end) get those too. There are later recipes that require both and during the jellyfish party both types have vanished on me for a week as well.
also if you see the tiny comber at the very top make sure you get those into your farm. They also don't spawn often.
I found them nearby yellow wreck, and more of it to the right of the wreck.
They aren't hard to find when they finally arrived.
Just to clarify on this bit: they are not seasonal.
