Can't get hammerhead shark skull
I have managed to kill over a dozen of hammerheads, but I haven't got even one skull. Is the RNG just against me?

Pretty much. The drop rates for ancillary materials are fairly low.

I finally started getting them after the recent update... got a way higher chance than before. I think there may have been a bug in the previous version

Given that the devs are pretty on top of detailing bug fixes in the patch notes... I think that's just coincidence at play.
