When you go to ''swap'' your weapon, it will look just like the charm inventory. It is a little odd that charms are not included in your messy on-board storage, like your weapons, but it is what it is. I think perhaps because you can't SELL them to Cobra, unlike your weapons. You can totally sell them, anytime. *I* wouldn't, but you can. :-)
EDIT: Sorry, missed the part where you can't swap them? When you click swap (or 'de-select', can't remember), you should go right into your weapon inventory and be able to select any one of them. If not, that is defo a bug. Try restarting the game, maybe?
Before diving, you can freely choose whatever gun you've crafted, but once in the water, the only way to change your weapon is to find one in a weapon crate.
Also, any weapon found in the water will disappear once you get back to the boat (that's explained early game) but you will keep all the weapons you've crafted, so have no fear about it : they never disappear (unless you upgrade them to a better version).
Weird! But really glad it worked out finally. Yikes. :-)
