So I called Duff on the phone who told me to go talk to Duwa, I went to talk to him, he took me to the tree to catch the divine fruit... but after that I still get quest to talk to him, and when I do he just coughs ?

Duwa's workshop opens in a later part of the game. When you progress through the storyline, you will be prompted by someone which will then unlock the sea people's workshop for the gun upgrades.
