Can you permanently upgrade weapons?

I am at the Gold level and only killed the first boss (Giant Squid). It certainly appears as though weapons can be upgraded permanently, but the information I'm finding about upgrades isn't making sense. I have found upgrade kits, but they aren't permanent - is there a feature that will be unlocked later to permanently upgrade weapons, or do I just need to progress further to get better weapons? Any info or link to a guide would be greatly appreciated. Thanks in advance.

no, you have upgrade a weapon itself ie: 'basic rifle > basic rifle 2' but upgrades are an underwater only bonus(or rarely bought 1 from cobra for a dive) ie: basic rifle lvl 1 > basic rifle lvl 2 or basic rifle 2 LvL 1 > basic rifle 2 LvL 2

Weapon upgrades you find while diving will go away as soon as you go back to the boat. Use the upgrade function in weapon crafting app on your phone to permanently upgrade weapons

Thank you for the info - so, all weapons will go back to level one when I get back on the boat?

you can enhance them later on I think that is permanent

Yep, also your harpoon, and any gadgets you found will also vanish

Thank you for the info. I just noticed the blueprints (I guess that's what is in the weapon chests) are now showing level 2, so I guess by collecting higher level blueprints I'll be able to craft a higher level weapon. I was looking for an "upgrade" option in the weapon shop where you collect materials for an upgrade and then upgrade existing weapon, but now I'm thinking you just craft higher level weapons once you collect the blueprints (and the mats of course).

blueprints are only for basic version of each weapon.
once you get blueprints for all basic weapon. you don't get more blueprints.
to equip stronger weapon before dive, you need to upgrade them at weapon shop.
upgrades are unlocked by sub mission, not by blueprints.

Ok - this is the info I was looking for. Do you know at which point those submissions start up? I'm just finishing up the Sea People Language Translator mission and so far I don't see an option to upgrade in the Weapons shop.

I played the previous part during EA so I can't remember details.
I looked through all my past missions in my to-do app and can't find one that suggests upgrade. all missions related to Duff should already be done when you are doing translator.
try to go to your weapon shop app, look at the text bubble above Duff's computer.
there should be a prompt asking you to press "left control" for upgrade.

UPDATE: So, I just finished constructing the Sea People Translator mission (where you collect tablet and microphone). That seemed to open up what they are calling "Weapon Enhancements." There is now an option above Duff's laptop in the Weapon Shop where you can do all sorts of upgrades/enhancements. It shows you what materials you need to collect and it is very straight forward.
Thank you all for your help and information. I was just able to upgrade my Sniper Rifle from Level one to Level two by opening up Weapon Shop and clicking on the icon above Duff's laptop.

Thank you for updating! I was really confused how to upgrade weapons and why I had the option to build multiple of the same one.

The thing for me is that its not even giving me the option to use that crafting menu. Ive made a fish farm already and still havent been able to upgrade weapons

Have you met Duff yet? (and found his Waifu figurine? And did a bunch more of the main questline)
Fish Farm unlocks pretty early...
(edit: see #11. After that mission it unlocks. I didnt remembered exactly :D)

If I take a crafted weapon down and drop it for a weapon out of a chest, is the crafts weapon gone for good?
