Assuming you are on windows, in your file explorer, type "%LocalAppData%\SAOFD\Saved\SaveGames" to go to your save file and I suggest you make backups (copy and paste somewhere) every now and then so you can just place it back if it ever happens again.

That's why. Save's will not carry over.
So after my save file got corrupted I would load up the game and I could only choose "New Game". So I closed the game, grabbed an auto-save file from steam cloud and replaced them in the "%LocalAppData%\SAOFD\Saved\SaveGames". But after doing this and loading up the game again it seems to have done nothing (I still only see the "New Game" option and no "Load Game"). I assumed it was because of the corrupted data and so I tried it with the save files of my friend's just to see if it worked, same thing. So then I tried starting a new game and then going through the tutorial so that at least the "load game" option would reappear, then I would replace the save files once again with my friend's files to see if my stats and stuff would change. However, all that did was corrupt my save file again and I'm back at square one. So I'm not sure if it's because 1. I tried using a corrupted file (even though I'd assume that Steam's auto-save files wouldn't be corrupted) to replace the save files, or 2, because I used a friend's save file and not something that was originally on my computer. Have you checked to see if those backup files that you make manually are actually usable to replace either your current file or a corrupted one or are you just suggesting to do it as a lil precaution?
I've also played Grandblue Relink and they made it fairly easy to mod and download other people's saves if wanted. I believe it's due to 2 reasons. The first being that if I recall correctly, people can have multiple save files. The second reason being I don't think there was an anti-cheat? I could definitely be wrong though it's been a min since I've played it. SAOFD as for as I know, only has 1 save file and so if it gets deleted, corrupted, or altered (from my experience), it just deletes your progress and forces you to restart, that's why I'm not sure if having backup save files would really do anything. As far as reinstalling goes I haven't tried it yet, partly because I don't see how it could fix the problem and partly because I download at 10mb/s and game is like 60 gigs.
