Terrohedron is a 3D TD game. Fun
Tower Wars can be PVP or against 10 scaling AI. Has small campaign. MP is dead tho but the SP portion was good.
Sol Survivor is free placement of towers - has several commanders that give different bonus/towers.
Sang Froid -tales of werewolves is slight variation of the TD genre.
Last Hope is decent and has a story.
Harvest Massive Encounter is pretty good as you can chain towers together to make super towers.
The Gemcraft series is pretty good and really makes you think in the challenges.
Dwarves!? has a TD mode that is really good. You build your own path by digging it out. The other modes I didnt care to much for.
Dungeon Defenders is really good with a friend. Later levels are tough playing solo but doable.

I've played some Bloons TD6 and Kingdom Rush and they were pretty fun for a while.
Love tower defense, but an immersive story component makes it gold. So i will add my favorites based on this criteria.
It's already on the list above, but I've been a fan of GemCraft series since the very first one i played at Armor Games. Great story, awesome game play, tons of maps with a side of dark fantasy horror; each game has a bit of a surprise or a twist. (If this interests you, play Chasing Shadows first)
Unfortunately, don't know of any newer games, but here are some oldies but goodies, imo.

Ghost Hacker
Ghost Hacker 2 - Both have Tron like fun stories with unique approach to tower upgrades. I love both of them. 2nd one is better
Cursed Treasure 2 - Played this on iphone
I also enjoyed Anomaly 2, but this one is a reverse tower defense.
Still I find it fun to play though :)
