I did some searching around and from what I can gather it's due to windows display scaling. I made a mistake also, the pointer isn't invisible, it is there it just doesn't visibly move, though the options highlight when I move the mouse anyway.
As I have my PC connected to my TV I have the scaling set at 150% (Or "Larger" as it's also called in Windows 8) so I can read text.
Normally any problems in games that are caused by Windows display scaling can be solved by setting the "disable display scaling on high DPI displays" compatibility option but that doesn't seem to work here.
The other option is to set the scaling back to 100%/Smaller but I didn't try and don't want to do that just to play one game.
Running the program in compatibility mode for Wnidows 8 fixed it.
