Because what if I join a faction, and then a chapter later I end up meeting a new one that I like more - I'm basically stuck with my initial choice. Which doesn't sound too good.
But you also can build up reputation with factions you don't belong to to get them on your side in various ways. So even if you start as a Gray Warden, for example, you can still build up your relationship with the Mourn Watch, Lords of Fortune, etc.

Well it's meant to form the background of your character, which is a bit similar to how Origins and Inquisition worked. Your Rook is going to have a "grew up in this faction" kind of story. Anything beyond that I don't know.
