Yeah, that's the theory that I'd like to believe as well. But cores were taken away to be placed into Khar-Sajuuk, and I believe Sajuuk cannot operate without them, so that's probably not where it's gone.
Fact: Sajuuk didn't have on-board production facilities, so it's not autonomous as mothership. For operations of colonization or anti-raiders you need something like mothership than gigantic battleship with only offensive role.

Fact: devolving of weaponry in HW2 related to unfinished procedures at Tanis station, so Mothership simply didn't have it blueprints and tech documentary. That's why weaponry and ships in HW2 is less awesome than some techs from HW1.

Note Karan doesn't call the mothership Khar-Sajuuk and looking at the beam weapon, it looks like the mothership was built around the Sajuuk, which doesn't make sense because the Sajuuk was a mothership size vessel. It could have been a script error but I question that.
He's talking about ingame as the Age of Sjet lasted a long time.
