Ion cannon frigates seemed to do the job for those irritating run away capital ships that manage to slide past you at the end.
Then, I select the "fresh" ones with the "I" (population) tab (select fregates, then select the last ones in the list).
After that I do CTRL-N mining and I make a square from the current position of the fregate (near the transporter) up to the gate with a reasonable height to have all mines at reache of the arriving enemy ships.
With this "technique" you don't need to bother placing the fregate starting position and adjust the vertical position (which was a pain in my first tries).
instead, i recall all deployed turrets at the immediate exit of the enemy and bring them back to the mothership , build additional guns and also deploy below the mothership. also, capture all DD's you encounter so far does help, and i think i capture pretty much everyone they throw at me, even some multi-beam too when the controller are free
You don't necessarily need to cap ships to beat it (I did it all conventionally), but it will save you RUs and give you added firepower.
Also make sure you have at least some forces left over if you win. It's not going to be good otherwise and you might have to come back to this mission.
Sounds like you are doing it wrong, they stay within the center of the field and continue to deploy mines till they are dead or if you move them away.
