Regarding Church's movement during this time, we just wanted to keep it a bit 'mysterious' as it was from the perspective of Legion, so felt it was good that these aspects weren't know to Legion (and therefore the player). It also means that we are set up to continue the story of Church in the next Story Campaign.
If I were designing missions for them, I'd probably theme it around looting and salvage, but using the stuff you looted to build brand new intergrator tech out of the pieces.
Sort of like the first missions, except your 'supplies' are whatever you loot and you use them to buy unique stuff after missions rather than keeping the stuff you stole.
Developers definitely left a great little cliff hanger ;)
