If they were adding another Matrix character, which I don't think they should, it should be someone like the Twins or... Yeah just the Twins really. I can't think of anyone else in the movies who isn't just Neo but weaker.
Edit: Actually the characters in real life aren't just Neo but weaker. Although I don't think they'd make good characters in an FG. The mech suits don't really do anything except shoot the guns and have trouble moving, and the sentinels don't really do anything except have tentacles and shoot lasers. Sentinels could be a rift thing I guess.
Since Neo is so similar to Agent Smith if he were to be added it would have to be really fanfictiony and made up to differentiate him from Smith. Call in sentinels as attacks and such.

I think you're looking at it wrong. It's not about power level or general abilities. It's about what move list the character could have. Look at Morty - in the show he doesn't have a signature move set, but they picked different things from different episodes, and we got grenades, giant arm, pulling Hammer Morty out of a portal, and elemental rings.
The game has 4 sword characters now and they all fight differently.
So the real question is not what Neo and Morpheus can do in the movies, or how different it is from Smith. The question is how it translates into moves for the game. Neo could have flight as part of his moves, and upward launch similar to Rick, a projectile stop/reflect, a spin around a pole, while Morpheus can use a sub machine gun and a katana, or have the operator load in other weapons for him to use. It's all about creatively adapting different moves they use in the source material, to form a play style.
Look at Omni-man and Homelander in Mortal Kombat 1. Practically the same powers, but very different play styles.
